If you recall, I determined that the massive misfire/drivability issue I was having was due to a bad alternator, so as soon as the battery charge dropped it stopped being able to correctly run the ignition system. That problem has not returned...not exactly.

I have noticed that when I "give it the beans," sometimes I get full boost (it's set at about 10psi right now) and it accelerates smoothly up through the revs and sometimes it starts to do that and then instead misfires steadily until I let up on the throttle. When it starts doing this, it tends to keep doing it, although light throttle, gentle acceleration is perfectly fine most of the time. Given what I saw before with the alternator, I'm wondering if I still have some sort of electrical issue causing this. At one point I thought it seemed more prevalent with the headlights on, but I think that is not the case, or at least not a major difference.

Has anyone ever experienced something like this, where maybe some increased resistance somewhere causes misfires?

It's possible the Mittelmotor ignition is more sensitive to things like that...
