You can buy grommets to suit.
Measure the hole diameters and got to the auto shop.

Let's be clear here:
the drainage tubes should not be blocked off, you should have one for each hatch lock, if you look under the lock from the inside of the car you should see a section of tubing running from them, you might also have a hose (or two) for your sunroof.
These need to be routed through a grommit. The grommits should be 40mm Outside diameter and 30mm inside hole diameter. You can get these grommit with holes in the centre of them to accomodate the drainage tubing. If you can't find the grommits with the holes then just buy the blank and cut the holes yourself, making sure you dont cut the hole any bigger than neccesary... remember tight fit = good sealing

sorry but what exactly is a "grommit" ....

and I know the sunroof hoses go through holes but there are other cut out holes (same size) just for water to drain out the hatch if it floods.

A rubber piece designed to fill a circular hole. It has a groove all around to accomodate the metal and some have holes in them for hoses/cables/wiring to pass through and seal as well as protect the hose, etc.
They come in all sizes.

My sunroof hoses and hatch drains are just dumped into the holes..no grommets. Never smelt any fumes yet.
