Do you have the hardcopy or a scan? I think the scan is missing a lot of those pages...

Yup, that Nippondenso part is a controller for the AC, turns the compressor on and off based on the temp of the evaporator.

Update: went back with a label maker and started labeling all of the random wires around the car, and I was able to confirm the yellow/white wire is for the aftermarket speakers.

Your mystery items look to be all from the AC system being removed.
Wires for compressor, wires behind the headlight for the pressure switch by the drier, and a cut hose.
